When plugging a PCI-E 2.0/3.0 Video Card into a PCI-E x 16 slot, is there a lot of performance loss or is the loss minor?

there will be no loss of performance as the 3.0 slots will not be enabled unless your CPU supports it. Until the CPU is upgraded, that slot will run at 2.0 speed.
To date the 3.0 expansion of the pcie lane is for future CPU lines, they are there because the boards will support the chip.
Until you have an Ivy Bridge chip or amd equivalent, I wouldn't worry.
